While planting food plots last season noticed the clutch was not stopping the transmission, took a long time. for the gears to stop before shifting, and the PTO was dang near impossible to engage with the tractor running.

The PTO will not stay engaged without the engine running, it's a built-in safety feature. If I read you correctly, it does stay in after you start the tractor? That's the way it's supposed to work. If not then start back tracking to see where you lost the voltage. The clutch and the pto switch are both likely culprits if you have a few years of use on them. Take your multimeter, switch it to Volts, and place the positive (red) probe on the positive terminal of the mower battery. Take the negative (black) probe and place it on a metal part of the engine. If your battery is putting out the correct voltage, the meter should read about 12.6 volts.
